Some of my favorites:
Brasserie Jo: Belgian frites style, twice-fried, skinny, spiked with fresh rosemary. Aioli by default, ketchup on request.
Eastern Standard: similar to Brasserie Jo's (it also is a brasserie kind of place with strong French influences on the menu).
Root: a bit of flavor from parsley and herbed olive oil, not quite skinny. Good house-made ketchup. A great veggie burger, too.
KO Catering & Pies: Aussie-style, a bit thicker, seasoned with salt flavored with chicken bouillon.
River Gods: skinny fries. Served with roasted garlic aioli.
Russell House Tavern: more Belgian style pommes frites, thicker than most.
Flat Patties: fast-food style skinny fries, hand-cut in house, excellent of their type. Also my favorite fast-food burger in town. Competitor uBurger also does this style well.
Neptune Oyster: probably not worth the wait just for the fries, but theirs are really good, perfect accompaniment to lobster roll or burger topped with fried oyster.
Clover Food Lab (only had them from their trucks, not their brick and mortars): hand-punched through a manual cutter to order, rosemary spiked, excellent.
Duckfat: when in Portland, ME, this is a great stop for fries cooked in (you guessed it) duck fat.

And everything else they do is terrific too (including wonderful salads and vegetable dishes if you get overwhelmed by crispy, ducky goodness). And lots of good Maine-brewed beer as well.

I can't recall if they meet the "no skins" edict, but they are damn good - particularly the truffle oil version. They are on Kingston St., off Summer in Downtown Crossing.
Of course, Saus, by Haymarket, rates highly, too.

but well-done fries from Sullivan's at Castle Island are boxes of old fashion crinkle-cut lightly salted tastiness. The key is ordering them WELL-DONE ("welly" fries), it'll add some time to your order but trust me its worth the wait.

Meadhall in Kendall Square has amazing rosemary fries (and, you know, 100 beers on tap is kind of nice too). I've also really liked the fries at UBurger in Kenmore Square; they're cut from fresh potatoes and twice-fried for extra crispiness.

The fries at Amsterdam Falafelshop in Davis Sq are made Belgian style, fried twice so they're not soggy. They several sauces to choose from, including Dutch Mayo, Ketchup, Curry Ketchup, and Peanut Sauce. They may not have truffle salt on them, but you're not going to find a better fry in the Boston area.

I've probably had them between 10 and 20 times since they opened last summer, in fact, it's the only place I bother to get fries anymore. Any other fries are disappointing by comparison. Once or twice I've gotten the last fries from a batch, so they were a bit shorter and maybe even a little overcooked, but that's the luck of the draw when foods are prepared in small batches (kind of like getting the corner piece from a pan of brownies). I've certainly never had undercooked fries there.
Twice-fried is the traditional Belgian method and it's basically the only way to get fries that aren't soggy a minute or two after they come out of the fryer. Any place that doesn't twice-fry is basically an abomination as far as I'm concerned ;-)
Most foodservice packages of fries (Sysco etc.), and the ones you find at the supermarket, have already been cooked once by the manufacturer to get around this problem. This may be less of an issue for shoestring fries like those sold at McDonalds, although I'm not sure.

Truffle fries at the Bristol Lounge at the Four Seasons. The fries are pretty good but they get many extra points for being an excuse to hang out at the Bristol Lounge.

If you find yourself south of town, Town Spa in Stoughton has classic crinkle cut fries with honey mustard that must have some kind of illicit substance in it. South Shore folks buy it by the pint to take home from the restaurant. Plus, bar pizza and keno, kid.

Although an unconventional choice their fries are crinkled and crunchy as can be. If your into lighing your mouth on fire i suggest the spicy fries.
