The Museum of the Ancient Near East (formerly the Semitic Museum), the Collection of Historical Scientific Instruments, the Fisher Museum at the Harvard Forest, the Warren Anatomical Museum at the Medical School, the galleries at the Carpenter Center and Design School, the Theater Collection, the Map Collection, the Arboretum visitor center, and probably some other obscure ones.

Harvard has two separate sets of museums. The other group features dinosaurs, rocks, glass flowers, and ethnology.

That's my favorite.
I don't think I've ever been to Harvard's Art Museums. Actually I had no idea they had any.
