Dry Dock Cafe has the best seafood I've eaten in Boston. Their supplier is in the same building. Not sure if they sell to the public though.

for anything New England seafood, Yankee/Commercial Lobster on Northern Ave in Seaport.
Yankee Lobster is the restaurant out front, Commercial is the distribution out back. Either/both are open to public during certain times of the day. If you are there in the AM, its usually out back, later in the day you can get stuff up front.

at the new location just over the bridge into Winthrop.
I'll also second Yankee/Commercial. I used to get lobsters there when I needed 15 or 20 at a time for a tailgate.
Brighton Fish on Chestnut Hill Ave is good, too, but I don't know if you'd consider the prices low (in my experience, you get what you pay for with most things - seafood in particular).

+1 for Wulf's. Pricey, but super quality! I go way out of my way to hit this place when I'm making some Frutti di Mare and man, it makes all the difference. I'll pick up a bit of scallops, oysters, steamers, squid, shrimp, etc and everything is always amazing. Once I kinda overdid the crushed red pepper to the point you would sweat on each bite (i sauté the pepper with garlic in olive oil before adding the wine). The scallops were SOO sweet that they actually overpowered the heat and you'd just taste delicious scallop. Mmmm, now I'm hungry..

Pine River Fish Market, Revere
Up this-a-way, you'd be hard pressed to do better than the Pine River Fish Market. Low prices, great service, and seafood that's as fresh as can be.
It's on Route 60, between US-1 and A1A, on the curve just east of VFW circle (Broadway/Route 107). Park in back on the little side streets. When leaving, you can go out through to Broadway and avoid the horrible traffic at Revere Street and Bell Circle.

Farm-Raised Seafood Is Something To Avoid
If you love seafood as much as I do, it's worth going to a reputable fish market and buying fresh, wild-caught seafood to cook yourself. The folks who run Pine River Fish Market are as hard-working and honest as anyone I know.

Pine River is the best. I used them more when Market Basket was down, but still go back for the fresh products, great prices and random eclectic items like razor clams.

If you're in Cambridge, New Deal is first. Court House is second. Both in terms of price, and quality.
Friend bought a bunch of
Friend bought a bunch of massive lobster from Alive & Kicking for a boil, they were pretty tasty/fresh. Not bad prices, either (slightly more expensive than Hatch's Fish in Wellfleet, but then it's Cambridge). Would buy again.

If it's a really big cookout...
You can go directly to the wholesalers in South Boston. The part of the seaport that actually still has warehouses and stuff rather than fancy offices and apartments I can't remember many of their names off the top of my head other than Nagle's. They have big minimum purchases but prices can be great.
